What's your site layout strategy?

I'm setting up a Linux server to host a few sites on. It seems like there's lots of ways you can carve up where to put web docs, logs and what not. Do you guys normally just run with wherever the distribution puts things or do you lay things out some better way?

use a control panel, like virtualmin, it will help you to put all things in a structured way instead of doing manually
